This question is hard to answer. It has been shown that both have an incredible flight speed, apparantly being able to break the sound barrier, but it's hard to measure. Neo was able to create a vortex behind him in the second movie when he's trying to catch Trinity. Superman would be able to do something similar for Lois or anyone for that matter. The only thing that changes anything is how they get their speed. Superman gets his power from the sun, a fixed source, similar to a battery. Neo gets his from his mind, which is similar to an engine in that it can go faster if you give it more. But is that more powerful to beat the power of the sun? I think it can, but to do so would mean Neo's death. Therefore Superman would have a faster average speed but Neo would have a faster reachable speed.
