Stryker is actually not involved in the 'real' Weapon X procedure Wolverine went through, it's just something put in the movies.There are lots of continuity problems within the X Men movies, so I wouldn't worry about it too much. However, you could theorize that someone (government agent/police perhaps? They were swarming on that island...) found Stryker walking (since he is kinda important it would be odd seeing him just walking) and they somehow managed to get a telepath to reverse the hypnosis.
