To get the Three Island Pass you have to beat the gym leader on Cinnibar Island and when you exit the gym, Bill will come up to you and ask if you want to board a ferry for islands 1, 2 and 3. Say "yes" and he will give you the tri-pass which lets you go to islands 1, 2 and 3 anytime you like.
