Iv'e played it for 4 years and only found 2 shiny pokemon. It's a very complex game, and as you go through it, you may run into latios/latias, the three regis, mew, ect. Also, you can find 2 types of fossils, the claw fossil and root fossil. You can turn these into rare pokemon.
