GUN is basically the government they don't know who to trust so when they hear sonic robbed a chaos emerald which he didn't they go after him rouge infiltrates one of there security halls for an emerald so that's why they go after her too.

How did Shadow and Amy meet?
While Shadow and Rouge were on a mission to destroy the prison Sonic was in, Amy and Tails reach the prison and see Shadow. Amy thinks it's Sonic, who must already have broken free. She hugs him thinking it's Sonic, then realizes she wasn't hugging Sonic but someone else.
