Well the Greek gods were myth, it is true that Greeks used to believe in Medusa, Zeus, Hades, etc. But the history of them is not true, and Percy never existed in Greek mythology either. Therefore, it is not historical fiction.

but if you are one to go by science, no, the Lightning Thief is a fantasy created to entertain people. . . as many fantasies are created for.

This book is not historical fiction. The Lightning Thief is fantasy, where the events will never happen and are completely made up. Historical fiction is a genre in which the events taking place are based on true past events, but with fictional events and often characters. So as you can see, the book is fantasy, but with a bit of Greek Mythology worked into it.
