Yes. you can get more than 2.

to get the first one, talk to Professor Elm at his lab after wining all 8 Johto badges.

to get the rest, go to the Goldenrod Radio Tower. On the first floor, one of the women at the counter will give you a daily lotto number. if the number's 5 digits match your 5 digit ID number (seen on your trainer card), then you win another Master Ball.

Lotto drawings can only happen once per day.

If you own a copy of Diamond, Pearl, and Platinum, it is possible to start a new game with a specific ID number using RNG manipulation. This is very difficult and relies heavily on luck. You'll be really lucky to get one. Unless you cheat. There is only one way. You go to the lottery corner in Goldenrod City (in the Radio Tower) and talk to a woman on the first floor (she has a sign next to her). She will ask if you want to draw, you say yes. You can only draw once a day. If you trade Pokemon you have a better chance. As I said, you probably won't get one ever when you do that. I have traded more than 20 Pokemon and have not succeeded in getting a Master Ball. But you can get many more prizes. Just cross your fingers and hope for the best! =)
