Yes. It's very easy to skip bits of the game. I skipped Dialga (Well, my cousin did, but at my command) I only like ARing them if I've finshed, or, like Zelda: Phantom Hourglass, are having BIG difficulties with them.
Note, that if you do, and use the Pokemon modifier code, people don't like hacked pokemon. Some don't even like you if you cheated, so be careful.
