She doesn't officially have one, and doesn't really need one.

Certain of her descendents are legally permitted (via an Order-in-Council) to use "Mountbatten-Windsor" as a surname for the sake of convenience when necessary. Technically, the only people officially covered by the Order-in-Council do not yet actually exist; the children of James, Viscount Severn ... one of Elizabeth's grandchildren ... would be allowed to use it, but as James is as of now seven years old, it hasn't actually come up yet. Similarly, the children of any sons of the HRH the Duke of York could use it, but Prince Andrew has no sons and is not currently married.

Semi-unofficially, many of her other descendents have used it. Prince William used it in a French lawsuit, for example, though he has generally used "Wales" (after his father's ranking peerage) when a last name has been necessary.

Other members of the royal family who are NOT descended from Elizabeth have typically used "Windsor" when a last name was required, as that's the official name of the Royal House (the "Mountbatten" part is a partial English translation of Battenberg, which comes from Prince Philip, Elizabeth's husband; his mother was Anne of Battenberg).
