Without knowing it, Percy uses his powers with water to make Nancy end up in a fountain. Mrs. Dodds uses this as an excuse to get Percy alone, but she really was sent to Percy by Hades to return his helm. So she attacks him, in her true form-- a fury. Mr. Brunner (Chiron) throws Percy a pen that transforms into a sword (Riptide) and Percy swings it at the Fury, who exploded in a cloud of yellow dust.

It becomes clear that something may be unusual about Mrs. Dodds when Percy Jackson notices that she has talons instead of fingernails and when she transforms into a Fury before disappearing from the museum. These occurrences are not typical and hint at Mrs. Dodds' true identity as a supernatural being.
In the book, Percy gets in trouble with Mrs.Dodds because he pushed Nancy Bobofit into a fountain. In the movie, it's because he was listening to music while Mr.Brunner was talking, but really, it's because Mrs. Dodds sees him reading ancient greek.
