To be honest, not a lot:
-earn Effort (EV) Ribbons (raise your team at least up to Lv. 45 or higher)
-compete in the Hyper Rank Contest Hall (Battle Tent if you're playing Emerald)
-buy Poké Supplements to raise your team (e.g. Zinc, Protein, HP UP, etc.)
-buy furniture/dolls/blocks for your Secret Base
-fight Team Aqua/Magma in the Science Museum (only once)
-trade the Scanner in for a Deepseascale (Gorebyss) or Deepseatooth (Huntail) to equip & evolve your Clampearl (via trade; you can only choose 1 of the equip items to make it hold)
-name rate/rename your Pokémon
-visit the Pokémon Fan Club, (you will receive a Silk Scarf by talking to the guy on the couch when you enter) and do an interview about your team/Pokémon in general (just like Gaby & Ty & the Battle Tower interviewer)
