Depends on which Pokemon you like, and what your friends have.If you have a friend with SoulSilver then you should get HeartGold because Groudon is exclusive to SoulSilver and Kyogre is exclusive to HeartGold. If you can trade with your friend, even temporarily, then you can access the amazing Pokemon Rayquaza.If you don't have wi-fi connection then getting the opposite game can help you fill your pokedex as there are some exclusive Pokemon in each game (Vulpix to SoulSilver, Growlithe to HeartGold etc.).It also depends on weather you like Lugia or Ho-oh better and if you are planning on training them. If you are then get the game with the corresponding Pokemon on the cover as you catch them earlier and get to train with them for longer. It is easier to catch the cover star of the game in the corresponding game.If you just want to get the strongest legendary then get the game with the opposite cover star as you can catch the Pokemon you want at a higher level.e.g. If you want the strongest wild Lugia then get HeartGold. It's pretty high, but if you get Heartgold it will be backwards and Lugia comes later at a higher level, while Ho-Oh comes first at level 45. This probably has to do with the fact that Lugia is the SoulSilver mascot and Ho-Oh is the HeartGold one.(If I'm wrong please correct meh. x0)Oh, and i would get SoulSilver because Lugia can defeat Ho-Oh easy if you train it, and I like lugia better. xD

If by the "end", you mean defeating the elite four the second time, there are still several things opened up. Chief among them is speaking with Steven Stone (Silph Co.) and Professor Oak. (Pallet Town) Steven will give you a Hoenn starter of your choice, and Oak will give you a Kanto starter. (They come at level 5, exactly the way you might receive them in their respective games.) Or you can speak to Prof. Elm in New Bark Town. He will tell yo to visit Mr. Pokemon, who can be found on the path to Violet City from New Bark Town. Talk to Mr. Pokemon, and he will give you a Blue Orb (Heartgold) or a Red Orb (Soulsilver). Take these to the water fall area near the Johto Safari Zone, and explore the water. Enter the dungeon with a hiker next to it. Step into the center and you will encounter Kyogre (Heartgold) or Groudon (Soulsilver). After you catch them, you will want to trade with a friend who has the opposite version to obtain the opposite legendary. Exit the Embedded Tower (Dungeon where you meet Kyogre and Groudon) and go back to Oak Elm with both in your party. He will send you to Mr. Pokemon again, or just give you the item himself (I don't know, haven't done this yet.). The item is a Jade Orb. Go back to the Embedded Tower and encounter Rayquaza. After you have obtained those pokemon, you should still make it a plan to visit Red atop Mt. Silver. THIS is the true final battle, as Red is the toughest NPC you will ever meet in Heartgold Soulsilver. You can look for walkthroughs on how to get to Red and how to defeat him at the link below. While this does not encompass the entire set of extra things to do in the Heartgold Soulsilver games, this is a very important and needed part of them. In Heartgold and Soulsilver, you can now catch the last 2 unown (the "!" and the "?") in the Hall Of The Ruins Of Alph. Then the scientist that gave you the unown recorder comes out and gives you a pat on the back...
