I'd say Cyndaquil, since there aren't any water gyms around, until you reach the Kanto region (thank goodness) Though, Totodile's good too, since it and its evolutions can be taught Ice Beam and Dragon Claw for Clair's gym in Blackthorn (minor spoil) You have an overall advantage with Cyndaquil until Blackthorn City.
By power, Totodile is best. By type and advantage wise, Cyndaquil. Chikorita will have trouble getting past the first and second gym...
Totodile is the strongest it can destroy chikorita with ice fang. Chikorita is not okay unless u get to the kanto region. it doesnt really matter because with a different starter u can switch between rioku and entei. cyndiquil is not going to work against Giovanni ( whoops i mean blue ) in the kanto region.
