Yes they are in Dark of the Moon, albeit very briefly. During the scene when the Autobots are returning to the NEST base for the first time, Skids and Mudflap are the last two cars in the Autobot convoy and dock into service bays far out of picture. It's just a very brief cameo but they are in the movie nonetheless.
