The big question is a term that relates to philosophy. Although it is titled Harry Potter and the Philosopher's Stone the book doesn't have anything to do with philosophy, only borrowing the legend of the philosopher's stone.

Therefore the big questions relate only to plot and character development. Harry questions his ability to fit into wizarding world and live up to the expectations everybody has of him. We also question whether Lord Voldemort will gain the philosopher's stone and return to power.

If you are referring to the logic potion Severus Snape sets as a challenge to the philosopher's stone then, the smallest bottle will get you through the black fire and the rounded bottle at the end of the line will get you through the purple fire.

Harry solves the problem by getting past all the defenses that are protecting the stone (with the help of his friends Ron Weasley and Hermione Granger) and stopping Professor Quirrell (who is working for Voldemort and even has Voldemort's face melded onto the back of his head) from getting his hands on the Stone. He defeats Quirrell and Voldemort, killing Quirrell and forcing Voldemort to flee.
