Her character in that trilogy has died twice. Her first death was in the movie "X2: X-men United" in which she dies after holding back a wall of water from reaching the Blackbird jet. Her second death is after her resurrection as Dark Phoenix in "X-men: The Last Stand". There she is killed by Logan/Wolverine (Hugh Jackman) after she murders many people.

There may be some confusion because Fox Home Entertainment released a DVD version of X-Men called X-Men 1.5, which was originally going to be an expanded version of the first movie, but ultimately just had some extra special features.
