The Secret ID is just a back-up method of differentiating between trainers. This is because there is an INCREDIBLY slim chance of two trainers having the same ID. But there is a chance, and so a back-up was created.

Then you go to the place where you would enter codes, then go to Add New Games, and put the name of your game, and then put the code in.
