One of the boats is on the beach of the second town, but you have to accomplish a few things for it to show up: You have to get the first two badges and I think foil one of the teams (Magma or Aqua). The next is on the island, and it's accessible simply because you rode it there in the first place. The final location is at the town south of the bike route. I haven't played this game for a while, so that's the most information I can give you at the moment.
