After you picked up the Master Ball from Professor Elm, you have to go to Ecruteak City.
Go the Kimono Girls' performance building. The one above the Pokemon Center.
Talk to the girl in the middle and she'll ask you if you're ready to battle the Kimono Girls.
Once you click "yes" you will have to battle the girls consecutive--meaning that after one battle, you CAN'T go to the Pokemon Center--so be prepared. They each have one of the evolutions of Eevee (except for Leafeon and Glaceon) and they're all at level 38.
After you beat them, the middle Kimono Girl will give you a bell-like item.
Now. Depending on which game you have (HeartGold or SoulSilver) you're going to have to do different things. If you have HeartGold, you go to the Tin Tower north of Ecruteak City (go through the large building next to the pond with the fountain). Talk to the man blocking your way towards a staircase and he'll let you pass--if you have the Rainbow Wing. Once you reach the Tin Tower, navigate through it until you get to the roof.
If you have SoulSilver, go to Olivine City and surf south towards the Whirl Islands. Go into the one of the caves and search for Lugia's lair.
After you did all of that, there will be a cutscene of the Kimono Girls performing a dance that will summon Lugia or Ho-Oh. Battle those Pokemon--either capture it or defeat it. After that, go back to New Bark Town, and you should be able to surf east towards Tohjo Falls and the Indigo Plateau.
