It was a glitch with some HG/SS and the 2009 AR DS, it happened to me, and I found out a simple solution for it is HAVE A GBA GAME IN THE GBA SLOT and it WILL WORK.
so FIRST put a GBA game in the GBA slot
then insert the AR
then turn on DS
then insert Heartgold
and VOILA
it worked for me,
