The Gods want to kill Percy because of The Prophecy. In The Prophecy it says that the first demigod of the Big Three (Hades, Zeus, and Poseidon) to reach the age of 16 then they will make a decision that would make of break the Gods. The Gods think it safer to just kill him so he won't even reach the age of 16. They had a vote and the people who wanted to kill him were outnumbered by the people wanted to live. Kronos's army wanted to kill him because they thought that if he reached the age of 16 then he would help the gods instead of destroy them, and Kronos's army wanted to destroy the gods not help them.
