The Plague. All the theatres in London were periodically closed down for health reasons, generally due to outbreaks of pneumonic plague. The worst such closure was in 1592-4, which went on so long it put a lot of theatre companies out of business.

Incidentally, Shakespeare did not ever own a controlling interest in any theatre, and no interest of any kind in a theatre before 1599. The phrase "Shakespeare's theaters" is misleading, because it suggests that he was the main owner of a theatre at some time. He was not.
