That is when Annabeth started to like Percy as a friend. As the series continues, the two become closer, and start to have feelings for each other gradually. By the third book, the Titan's Curse, it is certain that they both have feelings for each other. And finally, in the fifth book, they finally hook up and start dating.

Yes, throughout the book it hints that he does. Plus, in the end of The Last Olympian they do end up going out. But he also like Nobody. ;)
