By observing everything; gravity - topography - seismology (especially seismology) - density - the effect of other heavenly bodies, such as the Moon - samples brought up by volcanoes - drilling in deep ocean areas where the crust is thin - the magnetic field - the behavior of earthquakes - other planets - etc.

By doing this, and analyzing everything, scientists have been able to piece together theories, confirm them, and test them against new theories. Its all part of the scientific process.
