edit: all membranes are fundamentally the same. What makes them different is the proteins embedded within them. The main difference is that a thylakoid within a chloroplast contains both photosystems made up of contain light sensitive pigments, electron transport chains and ATP synthase. The inner membrane of mitochondria contain electron transport chains and ATP synthase. There are also differences in protein for transport because the two organelles have different import/export needs due to differences in function.
