When you run fast, you lose energy. To keep things correct, your heart starts beating faster. Then, you begin to need more oxygen, so the natural thing to do is breathe faster. Depending on how much oxygen you need, you breath faster or slower.

The actual movement is the lowering of the diaphragm below the lungs. Normally this is automatic, but the abdominal muscles can voluntarily control the process. So it is possible to consciously regulate, to an extent, the actual rate. Taking "deeper" breaths, more completely filling the lungs, lowers the breathing rate while providing approximately the same volume of oxygen.
