Let's consider an analogy.
The Human body and the computer:
The brain can be compared to the CPU of a computer. The Skeletal muscular system would then be the equivalent of the key board.
The Skeletal muscular system is the one and only part of the human body that we can feel and control.
In a computer, does the key board controls the CPU or the CPU controls the key board? For the manufacturer, one controls the other. He has to improve both so that the interaction between the two becomes easier and more reliable.
However, according to the user it is the key board that controls the CPU. In fact, he need not even have to know that the computer has a CPU.
The brain can't be improved. We can only make the best use of what we have got.
What is 'I' anatomically?
What is the 'You' we are talking about? Lets consider its first person equivalent, 'I'. What is this 'I' anatomically?
All the skeletal muscles of the body can contract and relax isometrically as a single unit called Unified Skeletal Muscle, popularly known as the mind. This can contract voluntarily (under our control) or involuntarily (On its own). As default, the voluntary part is trapped between two layers of involuntary parts.
This voluntary part of the Unified Skeletal Muscle or Mind is what we call 'I'. The involuntary part is what we call Self.
What controls the brain?
Under normal conditions it is the 'I' that controls our entire life through the brain, the brain playing a very passive role. In fact, we need not even have to know that we have a brain to use the brain.
There are no muscles that are controlled by force of will. Your brain sends messages to the nerves that control your muscles and that is what moves them.
The brainstem controls the involuntary muscles and the cerebellum controls the voluntary muscles.
The spinal cord connects the brain to the peripheral muscles in the body. It is responsible for transmitting messages to and from the brain that control movement and sensation in the rest of the body.

The muscles which are under the control of the brain are called voluntary muscles. Eg: the muscles in your hand, thigh etc., Humans are also animals.
The lungs aren't muscles but the muscles that move them are voluntary although they are usually under the control of the respiratory system of the brain stem.
Voluntary muscles chose to be moved and your will. For example your pectoral muscles and or your biceps. You can flex them and move them to your control by giving in nerve signals from your brain to that muscle. Involuntary muscles have automatic neurological control. Example would be the heart, you don't think about it but it still beats, and if you do exercise your brain automatically tells your heart to beat faster to pump more blood into your body.
The brain does not control your bones, your bones are more or less static. They are moved by muscle contraction, which is triggered by electrical signals sent from your brain. The fact that your bones are connected to flexible joints is what allows your muscles to move them.
Brain control the muscles through nerves. Your muscles are like rubber bands only more stronger. muscles only pull and not push they pull from counter directions in a front to back way. your brain tells on of the muscles to pull and the other to not.
You cannot control the muscles in your heart and brain, and also your lungs, because they work automatically.
