That is a loaded question and would take a book to explain all the reasons of which I can only name a few examples. Genetic predispostion to certain diseases, lowered immunity, inadequate nutrition to build a healthy immune system, improper medical care, no prenatal care, etc.

Another factor is overprotecting (to an extreme) children so that they are never exposed to normal colds and flu, mumps, measles, chicken pox, etc. Some advocate having chicken pox parties to expose kids to dieseases but that , IMHO, is going a bit too far.

Research has found some interesting links to Asthma, for example. Many children who did not grow up with pets in the house had more asthma than others who did (in general, certainly this is not a rule or anything).

Many children who have Chrones Disease were found to have had extremely sterile home bathroom environments often each child having his/her own bathroom exclusively so that they did not get exposure to other germs in order to build up some defense mechanisms than others who grew up in less rigid environments.

This is what I had read and seen on Health channels and I am only relaying some interesting information.
