If you pick Totodile, your rival has Chikorita and there is no way to see Cyndaquil. If you can get a Chikorita I will gladly trade you a cyndaquil. All we need to do is swap friend codes and pick a time to do it.
Other Pokemon in the Johto Regional Pokedex that you can't see are Politoed, Scizor, Mew, and Celebi. These must be traded for with a friend, and can't be requested or searched for via GTS.
Correction- I haven't done it yet, but if you obtain Bugsy's phone # and rematch them, their improved team will have Scizor.

Yes, you can. All you have to do is get to the top of mt. battle and beat all 100 trainers. At the end you will get a choice of totodile, cyndaquil, or chicorita. If you want to get all of the starters, you will have to start a new challenge and beat all of the trainers again.

In emerald, it can be gotten by completing the national pokedex, Birch gives you a choice between cyndaquil, chikorita, or totodile. Or you can get it in Pokemon XD, after beating Mt. Battle, there is still the same choice of either cyndaquil, chikorita, or totodile.

You have to beat all of Mt. Battle plus you can never access your PC at all while going up through Mt. Battle. If you succeed in doing that then you'll be rewarded with either a Chikorita, Totodile or Cyndaquil. Each one knows a special move. Chikorita knows Frenzy Plant, Totodile knows Hydro Cannon and Cyndaquil knows Blast Burn.
