This can be one of the side effects of taking any antibiotic.

As well as killing the bad bacteria that you are taking the penicillin for, it also kills off some of the natural (good) bacteria that live in your intestines. This upsets the balance of flora (the things that live in your intestines) and may cause you to have diarrhea for a time. Make sure you tell your doctor what has happened so that he/she is aware of this and can intervene if required, but you should get over this once you stop taking the penicillin....

Oh ! and by the way make sure you take ALL the penicillin you were given by the doctor (unless the doctor tells you not to if he/she changes your treatment), failure to complete the treatment prescribed allows bacteria to become resistant to the penicillin and worse, may not cure you properly.
