A cold (indeed most infections) affect almost every body system. It causes the immune system to react to the antigen of the viral load by increasing body temperature (not that much in a cold, more in the flu) which makes the immune system work better. It causes the nerves to become very sensative. It makes the mucus membranes become inflamed and produce excess fluid. It irritates the nerves and tissues of the throat and causes a cough. The skin will become sensative to touch and the eyes may become itchy, as may the nose. Each and every cold that a person ever gets will be a separate virus and we will never get sick by the same virus twice. This is why colds are impossible to cure, at least so far.
