The Spaniards were well versed in warfare. They not only had rifles and cannons, but they had generals who understood (for the time) modern warfare. Thus the Native populations were outgunned and out-planned.

In addition, the Spaniards had the Church. Priests attempted to subdue the Native population by enlightening them to Christianity and the teachings of Jesus. Therefore they were taught to be peaceful. Of course it is worth noting that the Spanish soldiers, despite being Christians, were no more peaceful than the most 'savage' Indian.

Finally, the Spanish were, like say Americans today, very good at 'divide and conquer' techniques. Various Native tribes could have joined their bands together and likely would have pushed the Spanish out of the New World. However for the most part they were unable to join forces - in part due to divisions contrived by the Spaniards.
