There were a number of positive effects of the medieval church.
The church provided for the spiritual well being of the people, something they valued.
The church was the source of education for a lot of people.
It provided an avenue for social advancement, as even a serf could become a bishop based on achievement. Feudal society had no other clear avenues for improvement.
The church moderated the actions of kings. It often prevented war or sought to make war less brutal.
In many areas, the church had its own independent court system to which an accused person could appeal. During the Inquisition (which was admittedly after the middle ages, but the principle applies), criminals in the courts of Spain admitted to heresy in order to get out of the less lenient secular courts and into the system run by the Inquisition. Accused heretics were better fed and could get leniency by admitting the error of their ways.
