The first undisputed Queen of England to reign on her own, and not due to being married to the King, was Mary I (1553-1558), commonly known as 'Bloody Mary', the eldest child of Henry VIII.

Her younger brother Edward VI succeeded Henry in 1547. In 1553 Edward became, mortally as it would turn out, ill.

Due to religious diffrences, he was Protestant and Mary Catholic, he attempted to remove her from the line of succession, and instead supported their cousin, Lady Jane Grey. When he passed away, Mary assembled a military force and deposed Lady Jane, taking the throne for herself, thus becoming the Queen of England.

As for why Lady Jane, and indeed other females before her, are not seen as the first Queen, it's because they never sat on the throne long enough to have a recognized reign.
