The oldest known use of a name which is related to the name Godoy is on a tomb in Portugal which dates back to the 11th-12th century.

The historic origins are likely Gothic Germanic and it's been suggested it's related to the words 'Gott' - meaning God, and either 'wihs' which means 'saint', or 'hoi' which is related to the word for 'field'.
