In the South the intention was to honor and show support for the first (and only)president of the Confederacy while in the North the naming of a horse (or a mule) "Jeff Davis" provided the owner with many opportunities to both curse the contrary animal and its name-sake at the same time. It is interesting to note that in the South, it was considered good luck to change the name of a horse once it was purchased. A good example of this is General Lee's favorite war horse; as a colt he was named "Jeff Davis" in 1857 then, its second owner, at the begining of the Civil War, renamed him "Greenbrier"(in honor of the Virginia county where he was foaled) and when General Lee purchased him in South Carolina, he renamed him Traveller.
