The use of twining multiple wicks can represent many things. Maybe it's to separate it from a regular candle, because it can be re-used, but should be used only for the havdalah. Some families may braid together enough candles to represent all the children. Others always use two or three, according to their own family customs.

The candle itself represents an especially large and bright light. Lighting it signifies the end of the Sabbath, when we are not allowed to light or use fire/electricity at all. And dousing it in the wine signifies the beginning of the new week.
