No. Rats are incredibly clean animals, it is just that in the wild places like houses and cages aren't avaliable, so they have to live somewhere, whether it is sewers or streets.
And the domestic ones are like the wild ones. They will do whatever they can to be clean, and will always pee in a corner of their cage to mark their territory, though that means it is easier to clean it out.
