Answer if the urine has stained the wood, you can put diluted clorine bleach on a damp cloth a lay it on the spot for a few minutes or wipe the spot with the cloth a couple of times, then let it dry. be aware of the dangers of inhaling clorine. this might raise the wood grain some. use 200 grit sand paper to sand grain, try to find stain to match then varnish
I think that we must be careful when using chlorine or bleach especially around our pets even if it s diluted. Also for some woods this may etch the flooring and thats the last thing we want. there are many odor eliminating products,especially for pet urine and I found one named odorklenz that is made from natural earth minerals and is great at removing the odors without the harmful chemicals or fragrances. The good thing it works so well that your pet wont even pick up the previous urine scent and wont return in that area.

There is a product called Nature's Miracle that you can but in grocery stores that will help get stains out. Also, Awesome is very good at getting stains out. If you plan to have dogs for a while I would invest in a small carpet cleaner.
