Never pick up a rabbit by the scruff alone.

When you pick up a rabbit, the hind legs must always be supported; otherwise, the rabbit might panic, kick out, and possibly break it's own back! Or, in struggling, the rabbit will be easy to accidentally drop (and, again, broken bones or other injuries can result).

Some people say it's okay to lift a rabbit by the scruff so long as you're also supporting the hind quarters.

Other people say it's never okay to lift a rabbit by the scruff: instead, place one hand under the chest (just below the front legs), and one hand on the back end. (See the link below for a video that demonstrates this method.)

Most rabbits don't like being handled or picked up at all, in which case you should keep that sort of thing to a minimum: only when necessary. For the most part, play with your rabbit on her terms: on the ground.
