To be honest I think It's just the way the kitten is and the only thing you can do for it, is try to get as many people as you can to be around it and pet it and hold it, or just you yourself pet it and hold it all the time.
I had a kitten that was shy and skittish and we tried having a lot of people come over everyday for a couple weeks and she got better. She loves people now.
Respect the cat! Make sure she has a quiet place, like a cardboard box with a blanket in the bottom, in a corner of your house, where she can come and go and not be disturbed. That means don't disturb her when she's in her box. When she has had enough time alone, she'll come to you.
