First off, you should not be taking Flagyl - this is a medication that is intended to treat intestinal conditions in dogs and cats. However, if you are asking when you should give your dog/cat Flagyl with a 3/day dose schedule - ideally you should give them medication approximately every 8 hours. I would start with your work schedule - are you gone longer than 8 hours in the day? If so, give the first dose when you leave the house (say, 8 AM). Then give the next dose as soon as you get home (4 PM would be the ideal dose time). The third dose would be due at midnight (not fun, but it's better for the dog if you do it this way).
If you have the flexibility to give doses that work with your schedule, try 5 AM (then go back to sleep), 1 PM and 9 PM - this minimizes the impact on your (and your dog's) sleep schedule.

no!
You should take it with food, for the whole treatment. You should do the complete treatment. You should avoid alcohol (very important!) for the whole treatment (and 2 days after) - so you will avoid the "disulfuram side effect" that is a strong Flagyl side effect.
Flagyl or Metronidazole is not a Penicillin and does not work the same way. So unless you also have an allergy to Flagyl you do not have to worry. This drug is best taken after food or with a fatty meal.
