U.S. cents (pennies) are made pretty much the same way most coins are made. The Mint has contracts with metals companies to make huge rolls of metal in the thickness needed for each denomination. Different metals are used depending on the coin being made. For example, nickels are made of an alloy of copper and nickel, while dollars are made of brass outer layers bonded to a copper core.
For pennies, the mint starts with rolls of zinc. (Cents haven't been made of copper since mid 1982.) The rolls are unwound through a special machine that punches out penny-sized blank disks called "planchets", sort of like the way cookies are punched out of rolled dough. The blanks are fed into high-speed presses that strike the front and back images of a penny on each one.
Where pennies differ from other denominations is that the zinc cents are next fed into large vats filled with a copper-plating solution where the outer copper coating is electrolytically applied, giving the coins their familiar copper color.
The price of minting a penny changes along with the cost of zinc, and in early 2009 that cost is running about 1.7 to 1.9 cents each. Yes, it does mean that the government loses nearly a penny on each coin made but at this point there's no practical alternative. A number of proposals have been floated, but all have problems and there doesn't look as if the Mint will do much of anything soon:
1. simply eliminating the coin altogether (inflationary and disruptive, given how many states have sales taxes)
2. making them out of steel instead of zinc (would force a lot of coin machines to be modified because steel is magnetic)
3. creating a 2¢ coin to reduce the demand for pennies (would require modifying coin machines and cash registers)
