there is no specific answer for that everybody has something different but you should ask yourself that.
Caulking is a term used to describe several different process to seal joints or seams in various structures and certain types of piping. The oldest form of caulking is used to make the seams in wooden boats or ships watertight, by driving fiberous materials into the wedge-shaped seams between planks. A related process was formerly employed to join sections of cast iron sewerage pipe. Caulk (calk) can refer either to the caulking substance or to the process of applying it. Caulking as a term has spread to the building trade, meaning the activity of closing up joints and gaps in buildings. The function of caulking is to provide thermal insulation, control water penetration and noise mitigation. This is mostly done with ready-mixed construction chemicals sold as caulk such as silicone, polyurethane, polysulfide, sylil-terminated-polyether or polyurethane and acrylic sealant.
Caulking operation involves filling seams between plates or boards with softer materials that have no direct connection with the rivets (that may be joining the plates or boards together in at least two possible ways). However the slight pressure caused by the caulking operation may put a little tension or shear force in the shanks of the rivets.

Replacing the ball joints isn't difficult. if they are the original equipment they are riveted on, both the upper and lower ball joints have 4 rivits each, these need ground off with an angle grinder or chiseled off. once the rivits are removed your new ball joints will come with fasteners to resecure your new ball joints. you will also neet to pry the stearing knuckle off this is most easily done with a ball joint separator, it looks like a tunning fork, note it is easier to remove the stearing knuckle before removing the rivits. most people recommend having your alignment checked after changing any suspension component.
Caulking can be done either before or after painting depending on how steady a hand you have. Be sure to use a "Painter's" caulk, which is latex based. Silicone based chalks can NOT be painted over.
As usual use caution when working on suspension as parts may have loads present. If the ball joints have never been changed they are riveted in place. You will have to drill them out. Use a very good quality titantium coated drill bit, probably one per hole! The new kits come with bolts so once it is done it is a bit easier. Remove wheel and tire and you should be able to get at everything pretty easily. It is a lot of work and unless you are patient and have worked on cars before it might be money well spent to have it done by a professional.
It depends who does it, and what year Bora/Jetta and if its been done before. an experienced technician should be able to handle it in less than 30 mins for a typical model that's been done before, if it hasn't been done it can easily take over an hour. most of them from the factory have the ball joints riveted to the control arms, so you have to cut those off carefully without damaging the arm. if its been replaces its a matter of a few nuts and bolts.
I ran into the same problem with my 99. Turns out the handle is riveted on and has to be done by the dealer. There is a certain tool i guess that is needed. Goodluck
Drive it to the local garage and pay to have it done.
Dowels are used for reinforcement of wood joints and are good because they are very easy and quick to use and if done correctly, will provide a strong hold.
