Most of the earlier battles of the Civil War were fought in the South giving the Southern troops a sort of 'home field advantage'. The South also had many resources and strong leaders at the beginning of the war as well.

The South appeared to have the advantage in the beginning of the Civil War because many of the battles were fought in the South. The North was the invader, and would have to win and then occupy large areas of the South, while the South just had to keep the North from winning these areas, while killing as many Northern soldiers as possible.
