The first thing you need to do is be sure the jambs on the window end flush with the wall.
If it's only off by a little bit, go ahead and install the trim, you can use calk to fill a small gap.
If it's off by a lot you're going to have to add 'padding'.
Take a straight edge and place it against the wall, if the edges of the window don't come out as far as the wall, you'll need extension jambs.
An extension jamb is just a strip of wood you add to the frame. They should be available from who ever made the window.
If the window comes out farther then the wall, you'll need to add a strip of wood of an equal thickness to the back of the molding.
You'll never get the trim to join up properly otherwise.
