I believe the hump you are referring to is the rafters of the roof. When they plywood covering the roof framework starts to sag from age, weather or due to poor construction, it will form high and low areas. Roofs that have this type of issue will normally have these humps at regular intervals. If you look in the attic you will see the roofs frame lines up with the spacing between the humps.

How would the cost to replace shingles compare for thirty year versus fifty year roof?

The only difference in the installation between the 30 year and the 50 year shingles is that the 50's are heavier and a little more work to hump up onto the roof and to cut. If your contractor is trying to charge you more then 10% over the price difference in the shingles, find a new contractor. They install EXACTLY the same way.
