For the 2008-2012 models there is a black trim piece (on both sides below the seat, about a foot long) that you have to take off by taking out one screw at the bottom of each plate. Then gently pull the piece straight away from the bike (it's connected by a few mushroom shaped studs that fit into rubber ring mounts. Then after both side plates are removed there are two (one on each side) Hex head bolts, holding the actual seat on to the bike, that you need to remove. Then you shove the seat back (towards the tail about an inch) then lift the back of the seat straight up and boom, seat removed.
But if you're talking about a pre-2008 250 ninja I don't know.

You have to take the seat off pop the front tops of the back two farings and unbolt the gas tank. Remove the gas tank after turning fuel valve to off and it is in the black box in front of the battery
