The character Sophie does not "leave." Sophia drives the plot for half of the second season. After encountering a "walker herd" on the highway, Sophia is separated from the group in the woods by the walkers who chase her. Rick finds her hiding, but cannot take her with him, because they are being tracked by at least two walkers. He hides her in a tree stump and leads off the chasers. When he goes back for her, she is gone. It is this plot line that connects Carol Peletier (Sophia's mother) and Daryl Dixon.
In episode 7, "Pretty Much Dead Already," Shane opens the walker barn at Hershel's farm. After the walkers are all shot down, a last one walks from the barn into the sunlight, Sophia. Not wanting to, but compelled to anyway, Rick puts her down.
