If you are playing the Sapphire version for the gameboy, then you use it to calm down Kyogre so you can encounter it. If you are playing the Heartgold version (and only the Heartgold version) once obtained, you can encounter Kyogre in the embedded tower. it is obsolete in any other game other than for a fancy item.
